I found that one mistake I'd made was to leave the turntable in front of the scanner when setting up for a scan.
It seems that you need to leave the turntable out of the way to get a ground scan before it does the quick sweep to line up the crosshair on the turntable. Only then do you put the turntable in front of the scanner.
If you don't do that, the scan will be very tornado effect.
That said, there is still a little bit of alignment problems in my scans. I'm hoping I can calibrate that away though with a few more attempts.
